Indicated shutter speed in auto is approximate and of course in manual you
only get the arrow dot arrow indication system which means half stop
increments as best case.
Are you comparing what is actually recorded in EXIF?
You are aware that the indicated used aperture in EXIF is only approximate
as well?
Certain you are metering exactly the same image and with the same metering
modes?
Could you have bracketing or exposure compensation set?
