Just keep your lens hoods on (or extended if it is retractable) when the
cameras go back in the bag.  When your camera is in a padded bag, what do
you expect to protect it against by keeping the lens hood on?  It only
slows you down if you have to grab your camera and use it.  Besides, you
already have a filter over the lens, so all you are doing by capping it is
protecting the filter anyway, not the lens.  If a wee bit of dust gets on
the filter, wipe it off with a clean cloth.
