Two suggestions in Tokyo.

Kanto Camera Service http://www.kanto-cs.co.jp/

or 

Sukiya Camera http://www.sukiya.co.jp/

The former used to be Leica authorized repair shop until the importer 
complained to Leica.  It is a bit difficult to get to.
  
Latter is a old well known camera store that has a good repair service 
located in central part of Ginza within a block from the Hermes.

Also starting this year, Leica is selling directly in the Japanese market 
(not through an importer).  They supposed to have opened a service 
facility.  You may be able to check Leica website about it.
