If you suspect misrouting to junk mail, start with setting  
preferences/accounts/mailbox behaviors/junk to "never"

That will make sure that they don't disappear without your manual  
deletion from junk folder.

That will give you a chance to teach Mail (by choosing "not junk" on  
the misrouted ones) to let you have those emails in the future.
