Only the file (jpg, Tiff etc) saved from it is changed. In fact you can preserve the cropped part in the saved image too if you use ACR. I don't know about other convertors. What are you using? Yes, after the final cropping, which was pretty severe, it does appear over exposed. I'll remember to take this into account next time, but I am always hesitant to crop the original RAW file.
