Bob the file numbering continues from two possible sources. The camera
normally retains the last number used via the internal power source and
also reads the last number on the inserted card (unless it has just been
formatted). Putting a card with the last shot on it (after using a
different one to upload the firmware) back in the camera after a firmware
update continues the sequence.

I don't have your camera in front of me! but you may have used the Folder
Management option? Page 156 in the newest manual at least. You can edit the
folder name and the file number on the card in your computer.
Try here for a step by step (you don't have to be a member). It's not
cleaned up for the M9 yet (M9 is simpler than for M8)

I don't know the detail on whatever Ken Rockwell performed with his
firmware update but the various menu options do not routinely reset when
you perform that. Mine never have. It is possible to reset via the menu
though. I think that the Firmware update instructions may still refer to
everything being reset, but that is no longer so (and hasn't been for some
time). Current version is 1.176
